Um...no they're not.
Sexual orientation and gender identification are not protected classes under federal law and are not mentioned in the 14th Amendment. The fact that some courts have bastardized the law to reach this conclusion does not change its text.
That said, even if these are protected classes, "Congress shall make no law...prohibiting the free exercise thereof [religion]." Hate to tell you, but there's nothing in the Constitution that says one right "trumps" another (other than the rights of the states versus the feds in the 10th).
