Try this, your batteries are hooked in series which means they are providing 36v to the controller.
Unhook them in 3 sets of 12v each and put a regular charger on them, you'll have 3 sets of 2 batteries each to charge. When all 3 are charged hook them back up and if the cart performs as normal you have a bad charger.
Most of those chargers can be repaired for minimal money, just not a lot to go wrong with them and there are plenty of YT videos out there.

Been charging the batteries two at a time today. Yep, they taking a charge. Pulled the cart charger apart and tested the capacitor. Was ok, fuse was too!

How low were they initially? I know the club car chargers will not charge unless the batteries have some juice in them not sure about the Yamahas. What charger do you have? Your best bet is to charge them each individually with one of the newer 6/12volt smart chargers first. Since they are wired in series it is always best to try to get them all at roughly the same voltage before charging them as a pack.
Check the water level too, if you have not already. If none of the plates are exposed charge them first then add water. If any plates are exposed add only enough to cover the plates, charge, them add additional water if needed.

Batteries were all the way down. Grandson ran the hell out of the cart.
I did get the batteries up to about 50% and then tried the cart charger. No go. I did leave the 12V charger on one set all night which these two did charge up to 100%.
I did a search on YT. It looks like the timer might of went bad. I will jump that out to see. The charger is a Lester-matic. It should be putting out around 42V, but I am only getting around 14V. I will play with it more today.

Tried to get on that web site yesterday.
Oh, found out yesterday that this cart is a European made cart.
Could be a G-1, gut still unsure at this point. Sec# J13-400363. Took forever to find those numbers due to a dirtdiver nest covering them.

Charger is super easy to rebuild. Look online and for under 20 bucks buy a kit and fix it.

Did jump out the timer. Nope. I retested the capacitor again. It's not dropping off like it suppose to. Going to call Dana's in BR to see if they have a capacitor to match.
Also found some bad wire clips that I did replace. That didn't help.

Got on the phone with Dana's in BR. The guy stayed on the phone with me a long time trying to match the capacitor. He couldn't and then called Lester electric, the maker of the charger with me hearing what was what. Got new part numbers. Then Dana told me to call around at electrical places in BR. After a bunch of calls, nobody had it. Called Dana back for him to order it from Lester. Should get it in next week. Part was $30 plus what ever shipping is.
I have to say, Dana's went way out his way to help me. He even gave me his cell phone number if I need any help when his shop is closed.
Now that is real service one doesn't see anymore.
