The Nelson-Atkins Museum of Art and the Negro Leagues Baseball Museum, both in Kansas City are great. If you love baseball or history or both, you have to stop at the NLBM. An extra is that the Kansas City Jazz Museum is located next to it, and admission is only a few dollars more to see both.

Crazy horse in SD (my second favorite museum/collection I have ever seen), and while you are in the area, you might as well visit Wind Cave NP, Badlands NP, Mt Rushmore, the minuteman missle nhp, the geographic center of the US (Belle Fourche), and historic deadwood. Wall drug is also worth stopping by.

Recently visited DC, and have some opinions that contradict the guide books. I was thoroughly disappointed with the Smithsonian family of museums. For our national pride, they felt very outdated and needed a breath of fresh air. There are some great exhibits and renovations are underway at just about every museum, but compared to some of the other museums and historical sites we visited, these museums were very unmemorable.
In DC, the best museums were the Newseum, the Spy Museum, and the Holocaust Museum. The Newseum has incredible artifacts including Uni-bomber cabin, shoe bomber get up, 9/11 artifacts and a ton of awesome things to see.
My favorite experience was the Yorktown battlegrounds in nearby Williamsburg. Allow some time to take the guided tour and learn about the specifics, very neat.

This can't be a serious question. America has thousands of wonderful museums worth visiting. Hell, the American landscape is a museum. Just get on the road and blindly drive anywhere...you'll find something interesting to learn about.

City Museum in St. Louis is great if you have kids. And the museum of art there has a lot of surprisingly great pieces. I believe it is free as well. The Pulitzer Arts foundation building there is also great. St. Louis also had this really cool motorcycle museum.
There is no place in this country like STL City Museum. You can't even describe it to someone who hasn't been there. It's a "must do" experience for the entire family.
Incredible place.
STL is an underrated museum city.
