It was in the recall, but not the hybrid.

No, never had the 1st issue with the old engine.

The larger volume dealers have a huge advantage here over most of the smaller ones because their service departments are usually massive and very well staffed. I imagine the quality of work you are getting, especially considering that it's a fairly new engine and truck model, is inconsistent at best from dealer to dealer.
And not all dealership shop floors are the cleanest, most organized places either. High likelihood that parts get stepped on, fenders get scratched, or things get jostled or lost.
The second the engine comes out of the truck or the cab is lifted.....that's a major job and not every dealer service department can be trusted. If I had a newer truck with an engine out repair.....I would ask for a trade.
If I had a unit with 100K miles or so - I'd roll the dice. If they did a good repair, I might have an engine that lasts another 100k miles. Or more if Toyota actually fixed the design/manufacturing issue in the new engine.
