I blame the writing.
Phoenix isn't really a "villain" - it's a human being that's been grafted to a, for lack of a better term, "cosmic force of nature". It's basically a story of giving a tornado a conscience.
That means it doesn't translate nearly as well as, say a Magneto or a Sentinel, as the villain in an X-Men story.
