Tommy, Henry, and Jimmy kill Billy, the made guy, for insulting Tommy right...
So later on, Tommy is going to be made (or told he was going to be made), and they whack him over him killing Billy.
Everyone has to know that Henry and Jimmy were involved in killing Billy right if they somehow knew Tommy did it? Why didn't Henry and Jimmy get taken out as well?

Because it was real greaseball stuff.
You don't take out a crew, you take out the guy who pulled the trigger.

Because the higher ups knew the order to kill Billy was Tommy’s.
The others were just accessories and also not made.

Jimmy was too valuable. He made a lot of money for his bosses. Tommy was a problem.
If you're a valuable asset you can get away with a lot no matter what your line of work. Same reason teams kept signing TO and Antonio Brown, until the drama outweighed the talent.

Yes the mafia knew.

Jimmy made the mafia family a lot of money. That's one very good reason for them to keep him around. Henry was small potatos in comparison, wasn't himself made, and was only kind of just hanging around the event - not directly participating the killing - so he didn't really fall under that particular rule.

Tommy was a bad kid, he was a bad seed. What did you want them to do: shoot him?!?

I just think the whole Tommy thing was kinda funny...

Tommy ran the crew and i am sure Billy's buddies got the word back that at least at the bar, Henry and Jimmy were being rationale and the only bent was Tommy.
Tommy was killed because of speculation alone.

He was also way more expendable than Jimmy, and to a lesser degree Henry who actually brought in money. He was reckless, a liability and unpredictable and the family probably gave him over to pacify the Gambino family.

The real life reasons vary, in part because Henry was a compulsive liar, but it boiled down to “Jimmy was a good earner” and “Tommy was a liability because he was a psycho.”
At least one reason Hill claims is that Paulie was having an affair with his wife Karen and Tommy tried to rape her, which resulted in Paulie turning over Tommy to the Gotti crew.
