The other option is that Silver killed Flint and then lied to Madi about Savannah and Thomas. Jack goes along with the lie and can assure Grandma Guthrie that Flint is out of the picture and won't return because he knows he's dead. Guthrie, given her status, is probably very aware of Savannah and knows Flint isn't getting out of there, so she is fine with the deal. In the end though, Flint is really dead.
There is a theory that Silver killed Flint when he confronted him on island.
The scene transitions to this, where we can see them look in the same direction and hear birds reacting to what we can assume is the gunshot.
Here is the full scene. The part I’m talking about is the last 10 seconds.

This is 100% in character but remember Flint is outnumbered at this point and both Jack and Silver need him to go away. I doubt there would have been much support for yet another Flint Joint.
Silver had lost his crew. His blunder with Woodes Rogers got most of his entire crew killed and the Walrus blown up.
Ok, now the events of everything are out of order in my mind. Rogers blows up the Walrus. Jack comes back with his ship, picks up Flint and Silver. Flint goes boss mode and takes over the ship because neither Flint nor Silver have the experience to defeat Rogers. Flint and Billy fight, Billy falls into the water (doesn't drown...again), Rogers is defeated. This is where I get messed up, they go back to the island for the chest where the "in the dark" speech happens and the final standoff between Flint and Silver. At that point, you would think the crew would be following Flint again, possibly Jack, but definitely not Silver.
At this point Flint might have been able to persuade enough men to follow him and take over Jack's ship. Not like we haven't seen him do all this before.
I just don't see Flint submitting to a life of slavery (which being a prisoner on that plantation is slavery) when it was something that he fought against. And Flint "dying" and becoming McGraw does not mean that old Flint wouldn't come back out. Also, no guarantee Thoams accepts him back after all the murdering Flint has done since they were separated. I know they had to find some way to put Flint in place in Savannah as a transition to Treasure Island. I just don't think it works well.
