You don't think that DEA would maybe go over to agent's house to see what's up after he goes missing, especially when he had a tendency to obsess over a certain case?
Todd spelled it out: To tie up loose ends. They wanted to make sure that when Hank was killed, everything that could come back to them and to a lesser extent Walt died with him.

Yeah, the exoneration of Skyler as one of the added reasons - besides getting the baby back to her - of Walt's phone call was a little tougher to realize, mainly because of the tremendous acting.
