There's a documentary on of how they made Pi on one of the DVDs and it's pretty interesting. Here's a summary:

They filmed that most of the movie at around 3am in New York to avoid having to get film permits. Most of the shots were only done in a few takes to avoid getting caught. The only assistance they had was for the drill scene and that was only having an ambulance outside because he actually did drill into a prosthetic on his head.
