Twilight Princess easily. The other two are probably the bottom two in the modern series.
I mean there's Spirit Tracks but we don't talk about that.

Twilight Princess was really good but I also liked Wind Waker. Never played Skyward Sword.

I own Skyward Sword. I'm probably about 40% complete, but I got bored with it and would be lost unless I started over.
I hate how I'll get bored with the game, quit, and refuse to play again because replaying 10 hours of repeated content makes me bored even faster. The motion controls got kind of exhausting as well.

I found some areas in skyward sword to just bore me. There were like 2-3 really great, well designed boss fights i liked. skyloft was kind of interesting, but overall the game was meh.

then just go ahead and play TP. I'm actually playing through it right now.
if you have the cash, then WW HD is worth it, but if you want to save $, just emulate it on dolphin. The graphics hold up very well.
If you plan on playing both TP and WW back to back, then I would play WW first

I'll give you Skyward Sword, but Wind Waker is highly regarded as one of the best in the series.
OP, I'd pick Twilight Princess, but Wind Waker would be right behind and you can't go wrong with either.
Skyward Sword doesn't have a bad story, but some things about the game are not fun at times and the hand holding can be very annoying.

Not anymore! 20+ years old, played and completed every game in the series (that's 17 of them), and played the N64 games when they came out. Wind Waker and Skyward Sword are actually my 2 favorites, in that order. I wouldn't call them objectively the best, but they are definitely far from the worst. Try playing the four swords games, and get back to me.
Edit: to answer OP's question, I would not recommend emulating any of those. They can all be played on a Wii U, just stick with that if you want to play one. If you already have Twilight Princess, nothing wrong with starting out there. It may not be my favorite, but I don't really think you can go wrong with any of the 3D games. And you can only go wrong with very few of the 2D games, for that matter.

Twilight Princess because I ship Midna and Link.
In all seriousness, the sincerity and personal story of Link and Midna makes this game one of my favorites. I couldn't get into Wind Waker. The "open world" was more like "open frustration."

I get where you are coming from, but I can never quite understand why people hate SS so much. Game had really good motion controls and one of the better stories in Zelda. Not to mention the music was fantastic, and the boss fights were some of the better ones in the series. All I hear people say is how it is bad because it is linear, but I just don't find that to be a good excuse. Not trying to be a dbag here btw.

I just don't think WW deserves to be lumped with SS. WW wasn't a "bad" Zelda game. WW was a great Zelda game. SS was a good game, but pretty "meh" for the Zelda series. Personally, I agree that OoT, MM, and TP are better than WW. Many others disagree and put WW in their top 3. I don't count it in my top 3, but I still think is a great Zelda game. Out of those 4 games, someone has to finish 4th.
tl;dr
Yes, I count WW as the 4th best Zelda of the 5 3D console entries, but only because one of them has to be 4th. WW is the same quality as OoT/MM/TP. SS is a step down from those.

IMO, a lot of fans were put off by the art style of WW and have come up with a lot of BS reasons not to like it.
