Sovereign was a Reaper. He was the vanguard, his one job was to get to the Citadel and activate it (it is a giant jump gate) and bring his homies from deep space into the galaxy. Since that shite failed, they had to make the long trek, two years and change but now they made it which brings us to Mass Effect 3.

And the Council spread the lie that it was a Geth construct because it wouldn't alarm everyone. They buried the truth that it was the beginning of a galaxy wide extinction, presumably because they were up for re-election the next term and it sounded better.
