Nixon was pardoned, without charges; although they were in process.

There have been many examples of pardons extended prior to being charged individually - the confederates, the Viet Nam draft dodgers, Nixon and more. This is usually cloaked in the best national interest.
I think that the point has already been hit on in this post - will obama risk tarnishing his dwindling legacy?
I think he will. Why not? If he lets Trump investigate it may turn out to be worse.

He already pardoned all of GITMO, he should be out of pardons

Should the email chain show that Obama knew about her server and was involved he may have no choice but to pardon her to save himself. Wiki leaks seemed to indicate this in some of the emails they disclosed although I'm not certain of the exact details there. I would not be surprised to see a pardon to ensure that there is no more investigation into the clinton emails and clinton foundation.
