Best hop on-hop off bus tour in New York City?

We prepaid for the "City Pass" which includes tickets to a lot NYC attractions and the Hop On/Off bus. You're given a card and just swipe it at the ticket booth to see Empire State, Rockefeller tour, Carnegie tour, the museums, etc. A lot of places had a separate entrance for those with the "Pass". Can't remember the name of bus company, but it's the one that comes with the City Pass. That's what I would do. It's a lot cheaper than paying for individual walk-up tickets and taking the subway/uber/taxi. It's amazing how expensive NYC subways are now.

Get the City Pass that includes your must do’s it comes with HOHO . Most value you’ll get your entire time there.

Some of those hop on tours operators seemed a bit scammy. They pushed the hell out of them in Times Square.
I'd encourage you to look at New York in One Day Guided Sightseeing Tour. $89 will get you a guided tour from about 10 am to 4 pm that covers lots of Manhattan, plus a boat ride to see the Statue of Liberty. I thought it was a great way to cover lots of ground quickly and get the lay of the land.
Here is the description from Tripadvisor (five stars), which is where I bought the tickets:
Make your way to 7th Avenue, between 50th and 51st streets in Midtown Manhattan, to meet your guide and group.
Board a bus for a ride through Times Square, passing Radio City Music Hall, NBC Studios, Rockefeller Center, and St. Patrick's Cathedral while your guide narrates their history.
Next, you’ll head to Fifth Avenue and Madison Square Park, with time for photos of the Flatiron Building and Empire State Building.
From there, it’s Trinity Church and the 9/11 Memorial. You’ll also see some of the oldest architecture in Manhattan in South Street Seaport.
At Pier 17, hop on a luxury boat for a cruise on New York Harbor (seasonal). On board, hear commentary and take in views of the Manhattan skyline, Ellis Island, Statue of Liberty, Governor’s Island, and Brooklyn Bridge.
After the cruise, head uptown via bus to Central Park. Nearby sights include the Dakota, Lincoln Center, and Columbus Circle. (Our group also went into Central Park for a quick pic at the John Lennon memorial near the Dakota.)
End at the tour’s starting point in midtown.
(They stop for a quick lunch on your own)

We took this one. I thought it was a great way to hit the highlights when you only have a day or two. Guide was great and the harbor boat ride was well worth it.

The benefit of a hop on hop off vs a regular tour is the ability to get off and wander as you please, then get back on for your next chosen destination.
Granted, it’s probably not as useful in New York where the public transportation system is amazing, but some cities it’s awesome just to use in lieu of taxis, Uber, etc.
