What I've been told - I've never actually verified this - is they send a big chunk of samples off for further testing. They use the % of those samples to estimate the prevalence of any given strain.

This is what I read a whole back as well. Once a strain hits a certain level of prevalence it’s assumed there is a very high probability a positive test is that strain.
