The only stuff I can imagine with that is the Ezekial storyline, and that's not really sacrilegious, it's a reflection on other religious scams.
Homelander calls himself a god, and Starlight says there's no God above watching over us.

The show touches more on mankind's failings, than on any actual religious message. Hell, now that the secret's out, that's even more prevalent- look at The Deep. He was despairing that God had made him this way, now he's bitter that Man had done it to him.
