Tokyo -
You can find some really good cheap/hole-in-the-wall eats. Surprisingly the convenience store food isn't bad at all. I'd check out the gardens (Hamarikyu and Kyushiba are near each other). Imperial Palace is pretty neat. Odaiba has a great view of city lighting up in the evening.

Kyoto -it's been forever but you going to do a lot of the temples there? Most of my experience was walking them but absolutely worth it.

Stayed in a ryokan near the lake north of kyoto. There are many hotels in that area with traditional baths in the hotels, within about a half hour train ride to Kyoto staton.
Make sure to get the JR pass for the trains well before you leave. The pass works for bullet trains and lines within the major cities.

I really enjoyed the Tsukiji fish market, but I believe that one is closed down now.
