Nolan had Ledger break down the Joker character so much so that he basically was a one dimensional caricature of himself.
The Joker is supposed to be chaotically unpredictable and change his mind about his own goals quite frequently. Whereas Heath's version had one goal being to show that everyone is as fricked up as he is.
You know the guy who takes his political beliefs too far. The one who does not tolerate conflicting beliefs. Yeah, that's what TDK Joker is. Not a mastermind anarchist. He was a zealot.
Also, having one line (make this pencil disappear) doesn't make his version funny throughout.

TDK explores the Joker’s desire for chaos and did sacrifice some character depth to that end, but that’s also an important side to the Joker’s character.
The reason he’s so terrifying and the best of all of Batman’s villains is that, to the general public, he’s an elemental force of chaos and destruction just as Batman is an elemental force of order and justice. TDK went all in on Joker being pure and unsympathetic, which is how Batman and the public view him.
This movie showed what it takes to make such a monster, and as a result it gives a character portrayal with far more depth.
All of this discussion just goes to illustrate that the Joker is truly the best villain of all time.
