what I don't understand is why Bale got in trouble for "murdering" Jackman when he was clearly trying to break the glass to get him out. MyCocaine rushed in there while this was happening and clearly saw what Bale was trying to do.

Cain's character had no idea about the box down below. He saw the box locked with Jackman in it and Bale's character there. Even if he was trying to get him out, Cain doesn't know the circumstances that got him in the locked box in the first place. With their history, the safe assumption was it was Bale's fault, even if he did try and break the glass.
