I'd fly from Amsterdam to the furthest east then work your way back by train personally. Or potentially fly to the furthest west city and then work your way east, and fly from the furthest east back to AMS. Not a bad way to do it either. But I wouldn't do your order.
Yes, the cheap euro airlines have the same business model as Silver, Allegiant, etc. low cost american carriers. Cheap flight but nickel and dime you for everything else and it adds up.
You have plenty of time. I'd personally not fly in the middle of your trip. Just take a train and spend the night somewhere fun in the middle of the train ride if its more than 5-6 hours. Or take an over night train and have train sex, when can you do that? Ha. But even though flying is decently priced, its still a pain to fly and way more stressful than a train imo.

I've never had to pay for anything except a checked bag and that's about $20. The european low cost airlines are lower than in the US.
