My father worked for the IRS for many years and, in general, they only go after the big fish (unless they are making a political point, like Obama's IRS was fond of doing). A small church probably isn't going to ruffle any feathers.

Not completely.
I know 501c3 organizations are tax exempt, and if they speak out against the government, they can lose their tax exempt status.
But if the church is non-501c3, then it can absolutely speak out.
