New batteries don't mean they were even close to fully charged when you bought them. What are the specs on the batteries themselves? 5Ah per bank could mean a long charge time for bigger batteries.

500 x 2 deep cycle
The charger has 3 solid yellow led--book says that's bulk charging mode
Also if that dual battery was that depleted I don't think the motor would have turned over on the first turn
