I would think the National Mall and its 8 Smithsonian museums would be the obvious one

The Smithsonian has like a dozen different museums.
It would take a couple weeks to go through them.

Buffalo Bill Historical Center in Cody, Wyoming. Awesome. Huge historic firearm collection, biggest collection of Western art in the world.

The National Gallery, Washington DC and The Museum of Fine Arts Boston.

I thought Indianapolis had the most museums/monuments in the US outside of D.C>
eta: You may not want me to group those two together but so many museums are war related that I thought it might be relevant and wanted to give Indy a shoutout

Pima Air & Space museum in Tucson is really cool. It's right by the Boneyard at Davis-Monthan AFB so it has a ton of old military aircrafts.

I actually really like the Cabildo, but I nerd out on all things Louisiana history. Poke your head in there some time before a big night out, or after Cafe Du Monde. Lots of cool stuff in there.

City Museum in St. Louis is great if you have kids. And the museum of art there has a lot of surprisingly great pieces. I believe it is free as well. The Pulitzer Arts foundation building there is also great. St. Louis also had this really cool motorcycle museum.
The SFMOMA (though currently closed) is fantastic. The Isabella Gardner Museum in Boston is a national treasure. The MFA there is also superb.
The Museum of Jurassic Technology in LA is really cool, in addition to the the three other major art museums in that area. The Rothko Chapel in Houston is amazing. The Kimbell Art Museum in Dallas is cool, and was designed by Louis Kahn.
I'm going to hit up the Museum of Glass in Tacoma, and the Seattle art museums in the coming weeks.
Pretty much any time I travel I go to a museum. It's probably my favorite thing to do.
