Mikes is definitely a tourist trap. There are better pastries on some of the side streets in the North End.
As many have said, if you have the time, I would do Boston and New York.
And to second what others have also said, don't rent a car. Boston is extremely walkable and cabs/ubers are plentiful. Not to mention the drivers here are insane (myself now included). More of a hassle than it's worth. Then take the train to NYC (3 1/2-4 hour ride).
If you end up in Boston and need suggestions on things to do, there have been many threads on the subject that have lots of solid advice in them. Enjoy!
Edit: FWIW, you would also make a great choice in Denver. Been many times and love it there.

With Jet Blue leaving NO for both Boston and NYC, that is a great choice.
