Because the Doctor does have morality.

I'm just disagreeing on one hand that the Daleks and Cybermen are the only truly evil foes in the universe and on the other hand that their evil is cut and dry. It isn't. They actually have less free will than most of the other who villains because they are actually programmed to behave the way they do. They would have to struggle against their programming to be good and moral.

And on the issue of killing the Daleks, that must really suck that he didn't kill the Daleks in the Baker era when he had a chance, then to be forced to not only kill the Daleks but the Time Lords too because of earlier inaction.

Well, except that he didn't kill the time lords. He did think that he did for a while, which was indeed a burden on 9-11th.
