Chaos Theory had a great one due to the time limit and the speed at which the hints come out. The ones that moved really fast were intense.
My favorite though, is FO3/NV's. It requires a little bit of thought to successfully hack unless you just spam answers.

I liked the ones in Assassin's Creed IV: Black Flag.
One you had to spin a sphere around in different directions, one you had to adjust numbers to get a certain frequency and the other was a Frogger type deal
