Halo Plot Holes

Just started playing through all the Halo campaigns (Reach all he way through Halo 4) and have noticed a couple of things that don't add up.
In Reach they reveal that Cortana is actually a forerunner AI and not originally human. If that is the case then how come she knows nothing about about the forerunners or what Halo is? She acts surprised when she learns Halo was made some ancient alien race. It seems like she should know about pretty much everything just like 343 guilty spark.
Also at the beginning of Halo 1, Cortana talks to Keys and Master Chief as if she had known then for years. But hadn't she just been delivered to the Pillar of Autumn by Noble 6? If Master Chief was frozen when the Autumn left Reach and not thawed out until they arrived at Halo, then it technically should have been the first time he and Cortana met each other.
Still on Halo 1 but I'm sure I'll find some more as I keep going.

I'm just spitballing here, but she is an AI...could she not be reprogrammed?

Cortana wasn't a forerunner AI.. she was the AI in charge of the forerunner dig site.
Cortana and John-117 were a team before the attack of Reach, it was a test created to test how a Spartan and an AI would react together.. the test ended before the attack on Reach, and cortana is the custom AI used to search the forerunner site:
Halsey refered to Cortana as the "Custodian A.I." for the forerunner artifact.

I would also like to point out that Cortana is constructed from the cloned brain of Dr. Catherine Elizabeth Halsey,

That still wouldn't explain why Cortana acts so surprised when she discovers that Halo was built by an ancient alien race. The game makes is seem like it was her first to even learn about the forerunners existence when she should already be pretty familiar with them by studying the dig site on Reach.

As I understand it the Reach dig site was the only Forerunner site humanity knew of prior to the discovery of instillation 04. It is entirely possible that there was no real information about who built the site. Cortana could know of the Forerunner's existence without having any additional information about them.

Yeah, I'm gonna bump this, sorry for taking so long to get back to you.
No, Cortana would have been surprised when she saw the Halo because of a few simple things..
1) Cortana was in charge of the first ever Frontrunner artifact that humans had ever run into.. humans just did not know of anything else.
2) Cortana dug up information about a forerunner weapon that could turn the tide of the war.. she knew it was a forerunner weapon, she didn't know what it was.
3) The forerunner artifact on Reach was a) damage b) not even halfway done being examined.. this gave cortana very little time to learn about everything.. she hadn't seen anything on the Halo, other than it was a Forerunner weapon and it was important.. that is all.
so 4) She would have been surprised when she saw the Halo for the first time.. because it was the first time for her seeing it to. If you remember, she just told the pilot the coordinates.. she didn't know what she what they were going to come to either.

Up vote.
Pretty much nailed what was explained with greater detail in halo: first strike.
