I thought this was just because the shackles were magical in nature. When the dragons burned the person who had cast the spell the spell was no longer binding. I can't really base this on anything, but it seems to be a common trope of how magic works in many fantasy settings, or at least I think it is

Yea I agree with shackles being apart of magic which is why they disappeared
