Sounding more and more like a hardware issue. But for starters, use DVI and not HDMI for a while and see if the issues persist. After that, you'll need to start taking some high res pictures of the inside of your case so we can rule out any connection issues. The cam you were using for Skype was just too dark and low res to see anything up close.

It's a pretty common issue now that I'm reading about this, not related to the cards it seems.
