I know what you are trying to say, but I am saying that it wouldn't make sense if it were. If that's where they went with the story, then GOT is like Lost and will have a shitty ending.
How can some noble women hide a pregnancy?
Think about it...they go to kill the King because he MURDERED Robert's Wife(Lyanna)...Ned comes back 1-2 YEARS later with a child.
So that means that Ned's sister would have had to be pregnant and delivered prior to being killed.....why would Robert be marrying a chick with a bastard son? Why wouldn't he know?

The whole war was started by Rheagar "kidnapping" Lyanna Stark. The end of the war was when Ned Stark and his friends defeated the Kingsguard guarding The Tower of Joy in Dorne where Lyanna Stark was being kept. She was found alive in a pool of her own blood but died after saying "promise me, Ned"
The theory is that she wasn't "kidnapped", she eloped with Rheagar rather than marry Robert Baratheon. Robert, to save his pride, said she was kidnapped and demanded she be returned. Rheagar's dad, King Aegon started burning people alive, including Ned's father, and the war was on.
Rheagar inpregnates Lyana then dies a few months later on the Trident. The Lannisters betray Aegon and sack King's Landing, then Ned takes out the Kingsguard at the Tower of Joy. There, Jon is born of Lyanna, but she dies before Ned can bring her North. To save her legacy, Ned raises the child as his own bastard rather than tell his best friend that his fiance didn't really love him and got preggers by his most hated enemy.

I think Lyanna was described having dark hair. Generally, if you mix dark hair with light hair, the kid comes out with dark hair, unless the dark-haired parent also carries a light-hair recessive gene (which would still leave the odds of a blonde kid only being 1/4).
Also, I'm not sure if Jon's hair was actually black in the book. It may have just been dark brown.

The Stark genes are dominant. The Targaryan genes are recessive.

The only way Jon is not the product of Lyanna and Rheagar is that J.R.R. Martin reads message boards. Martin becomes upset that so many people on the internet figured out this mystery so soon, so he changes it at the last minute just to f*&k with us.

I had a thought the other day, and it goes along with how I think people believe Jon may end up warging into the dragons. We don't know much at all about Stark geneology, but I wondered if way back when, there could have been some Stark/Targaryen interbreeding and that's why the older Targaryens could control dragons. Somehow that gene passed off to the Starks and there were no more Targaryen/Stark pairings for awhile, and that's how Targaryens lost their ability to control dragons. Does that make sense? Anyway, just a thought.

Not really. The Starks were never really important enough as a house to the Targs to be married to them. Targs generally wed brother to sister or to Dornish or Baratheons.
Targ/Baratheon pairings always yielded black haired kids.

It's not a bad idea, but I don't see it being true. My impression is that the Targs never had any contact with Westerosi people until they came to conquer Westeros. At that point, they already controlled the dragons.

Also, the reasons Dragons in Westeros died out was due to Targs trying to keep them inside. Dragons need to be free to roam in order to grow larger.
Also, as for the doom of Valyria, I think that it was some sort of natural disaster involving volcanoes (think Pompeii)
