I cooked one for the first time a year ago. I skined and gutted salt and peppered and put on gril with some wet wood in the flames. removed when done and covered in bbq sauce. Tough but good.
I foudn it a pain in the arse to get all the meat off though.

The down home stand-by works with just about anything and is close to the top of my list. Brown the little rats then cook them down with onions in a gravy.

I've only had squirrel once and like you, it was tough as hell. But I've heard if done right it can be pretty decent.
