Doesn’t Ned become a villain in the comics?
I know they joked about it in one of the movies.

Originally, yeah - he becomes the Hobgoblin. Combination of magic and weapons from the Green Goblin as well as the Goblin formula (making him super strong, etc.)
That being said, in the comics they were never really friends. Ned works at the Bugle, competes with Peter for Betty Brant before Peter steps away. Ned and Betty get married, but it doesn't work out, etc etc.
In the Ultimate universe, Ned was an adult while Peter is still a kid, and is pretty minor as a character.
It'll be interesting to see if Ned from the MCU turns into a villain, but honestly the Ned of the MCU is less like the Ned Leeds of the comics and closer to the friend of Miles Morales, Ganke Lee (who even uses the term "guy in the chair", much like how Ned refers to himself).
