I assumed it was on purpose. He seems to be a turncoat of some type(i know zero about the lore other than the alien fricks are just after some cool antiques of theirs and will kill entire planets to find them)
Also the lady gaga alien sympathizer seems miscast.
But really do enjoy the show. Master Chief is a badass. Loved the form tackle he made on invisilizard

I can understand a lot of the divergences from established lore in the books and games, but this one really is inexplicable. Nothing is more sacred to the USNC or ONI in this universe than the Cole Protocol.
They only reason for him to knowingly leave Cortana behind, knowing the covenant were already on the planet, would be if he wants them to find Earth.
In the books or the games, as soon as the covenant were detected in the entire system all AI or any anything with a Starmap would have been immediately taken offline and secured. The only AI still online would have been segregated defense AI for MAC gun targeting.
