San Fran/Yosemite in September

We will be in this area from Saturday to Saturday in September. Yosemite is the main draw but don't need to spend an entire week there. I know we want to spend a day or two in San Fran to bike across the GG and take the kids to see Alcatraz. We have three kids who will be 11, 9, and 5 at the time of the trip.
I guess my main questions are...
Is 3 nights in Yosemite enough?
Is Napa worth visiting for a day/night if you don't care about drinking wine?
Any other cool day trips from SF? (We've done Muir Woods before kids, I guess we could always take the kids there)
Any other ideas/tips for maximizing a week with kids in this area?

If you don't drink wine napa is not for you. Yountville has some fantastic restaurants though if that's your thing. You'll have to wait X number of days out to get in to the thomas keller places. It's also kindof a drive to get there.
If the kids like animals, the monteray bay aquarium is cool, but it's a drive as well. The SF aquarium is nice as well, but kinda pricey. That whole area is nice though, you can walk around without bums screaming, there's a museum and some nice hiking trails to see the GG. Probably the nicest indoor reef i've ever seen, and i think i've been to every decent aquarium in the USA.

So Napa isn't pretty enough just to drive/walk around for a day? I saw some kayak/float trip down some river that ends in downtown Napa. Anybody ever done it before?

Downtown is nice, and it's cool to walk around(and safe, nothing like downtown SF), there's a few markets, but it's all definitely wine-themed. Yes there's a river that runs through it and you can kayak around on it. I think the area is spectacular, but it's just dry hills with grape vines, and i'm a raging wine alcoholic. Weather is much different than SF by the bay, but still nice. Will be warm but no humidity.

Yeah it is. You won’t be doing any yuge hikes with kids that young.
Instead of taking trips from San Fran, why don’t you spend a couple days in Mammoth? Bike park should still be open for you and the older kids. Devils post pile is cool to see. It’s a resort town so plenty of stuff to do for everyone.

Mammoth is about 45 minutes from Yosemite. I was gonna suggest the same. There is another trail that is about 45 mins south of mammoth as well that is not that difficult and very beautiful. Gem Lakes Trail

Even if you aren't a big baseball family, the experience and the scenery is amazing. Very fan friendly ballpark. We visited last month and they have plenty of extra free activities for the kids in center field. Def check it out.
Also, we stayed at the Hilton Financial District. It's on the edge of China Town and the Financial District so we never had any issues and never felt unsafe. Short walk to Ferry Building from there and easily accessible to other things in the area.
We did Sausalito one day and the hikes north of the Golden Gate... would be nice/fun for them.
**Rec for the game as well is sit in the 300s We sat in section 314 We were in the "view box" row A on the rail and it was pretty much like suite view. You get the bay and the mountains as a backdrop. It was up there with PNC and Coors as far as some of the most scenic ballparks.

Weird, when I put it in Maps it said like 6 hours.
ETA: Nevermind, I see it's because the road is closed during the winter. Thanks for the suggestion would definitely like to go spend a day or two there.
