I think two things can be true.
1. Trump was using threatening language in order to affect Iran's strategy.
2. Trump said he was going to destroy an entire civilization.
The claim was not that Trump did destroy a country, but that he said that he was going to.

Further, if we want to be technical about it, destroying an entire civilization wouldn't even be just destroying the country. Our civilization is now global in scale. Destroying a civilization - not a country - would mean destroying the entire planet.
