if there are black rubber things there then this is what is anchoring your trolling motor.
The nut is only threaded at the very bottom of that rubber T. As you screw in the bolt it pulls the nut up toward the rubber base causing the rubber to widen similar to how a boat plug works.
Thus, if you can get to the vertical rubber shaft of the mount and can cut all the way around it you can usually release the tension on the rubber and pull the entire mount and bolt right out through the mounting surface.

those suck. the trolling motor shop in BR has some other bit of hardware that works better. i think you may have to be a boat mechanic to find out what it is because i couldn't but a family member that is knows.

Id go with PB Blaster. a solvent that actually has chemicals in it that dissolves rust and lubricates. Not a solvent that just displaces water.

I'll try the PB blaster and impact, and hopefully the blind holes do have those rubber things. Any suggestions to fill the old holes? I've heard of using Marine-Tex for that kind of thing, or should I attempt to re-fiberglass?

are you reinstalling a new trolling motor?
if so use the holes in the boat to remount the new one and do nothing to them. The hole in the fiberglass is not your problem unless some goof tried to screw the trolling motor down directly to the fiberglass.
The new mounts(just like the ones pictured above) will fit in and fill the old holes.

Well, I'm assuming that since my new motor will be a newer 55" minn kota and the old one was a 45" ancient motorguide, that the bolt pattern won't be the same. If the pattern is the same, I'll be pleasantly surprised.

No idea if this is correct but,
