i sheetrocked a room that has paneling. i would go thicker than 1/4. 1/4 will follow the wall too closely. 3/8" or 1/2" will be better for finishing and final look. Yes, it will cause issues with the door and window jambs. Just rip some strips 3/4"x the thickness you choose and attach those to the jamb to fur it out.
