Well, you are leaving out evolution/genetic engineering as a possible cause.
Aliens incredibly unlikely.

Gamma ray burst. It's happen here before. A known species killer.
So if the Earth got hit by a gamma ray, it would last about 1/20th of a second and only hit surface area of 0.251% of Earth. That is, whatever percentage of it managed to penetrate our atmosphere, which, for gamma rays, is like trying to penetrate a wall of 12' thick extruded aluminum.
eta* I forgot to calculate the speed of the star emitting the gamma bursts, which is also moving through space. It would, most likely, be traveling through space in a different direction and possibly at a much higher speed, so with that in mind, the time it would spend on Earth would be reduced to 1/400th of a second or less.
