No, the money is actually missing. There is tangible evidence for that. If you don't know if it is missing but think it might be would be a better analogy.

again there is no proof that person actually stole it... you don't have a video, you don't have them in the act... nothing... you have circumstantial evidence, but nothing concrete...

It is proof, and they would be fired within about 3 instances of the money being missing. I literally monitored this as part of my last job. Tills are counted every night and in our case, a difference of over $5 triggered a write up and increased monitoring. Further shortages and it was automatic termination. The proof is the till being short with only one person having access to it.

That's still not really proof of theft. It's proof that money went missing from a person's till, and it's likely it was stolen, but it's still not definitive proof. Could be proof they suck at counting money and gave back too much change.
I've enforced cash handling policies at a job before, and cash shortages were never written up as theft without proof of theft. It was almost always suspected theft and we removed them either from the job or from handling cash, but never prosecuted them for theft.
