Which means it isn't common rail, which means the fuel pump has to be timed correctly, and yours is not.
Fuel pump removal denial syndrome is harder to cure than carburetor removal denial syndrome. Both involve beer, 6 for a carburetor and 12 for a fuel pump.

Not a timing issue, it ran better than it has ran before changing injection pump. Didn’t misfire, or run sluggish. Just has smoke coming out of exhaust with a slight diesel smell.

Wasn’t having smoke at all before injection pump was changed. I noticed that I was losing power, like maybe air in a fuel line. Noticed I didn’t have fuel being pumped to all cylinders so figured it was the pump. Had pump changed out and now it smokes non stop.
I went from low running power and no smoke to running fine but white smoke. Coolant levels are fine and oil is loose but still black, like fuel is in the oil.

I’m in the donaldsonville area if there is a mechanic willing to help. I have no idea how to calibrate an injection pump. Would really appreciate some guidance.

Well, its a gotdam Jap Yanmar for one thing.
How handy are you with a set of wrenches?
Pull front timing cover off and roll engine until timing mark on crank gear and timing mark on cam gear line up. Stop! Do not pass go and do not collect $200 dollars. Now, loosen off pump to where you can rotate timing mark on pump gear to line up with the other two marks. You may have to pull pump plum out to do that, if so rotate it by hand till they line up. You might have to stick it back and forth a few times until it matches. When all timing marks line up bolt the pump back down.
There is an easier way but I don't know your knowledge base , so I'm more or less giving you Eugene and LeRoy instructions.

I’m not to good with any of that. If there is a diesel mechanic in the Donaldsonville area that wants to make a little money, I’d appreciate it if they could come by and fix it.

This is the answer.
I replaced a vibrator hose and fuel filter and had a similar issue, but it cleared up.

Worn cylinders is easy to diagnose. It will have lots of blowby and oil consumption. I'm not sure if that engine is a wet liner engine or not but if it is, rebuilding it is not a big deal at all and it'll be good as new after.
OP, if youre in donaldsonville there are no shortage of good diesel mechanics around. I'm sure you know SOMEBODY who is at least loosely associated with a cane farm. They'll be able to recommend someone who can fix your tractor for you in their down time when they aren't fixing cane equipment.

Changed the oil today on it and it still blew smoke but cleared up a good bit after I ran it. Once I go to start it up again, lots of smoke. Does have a hesitation while idling but no loss of power when full throttle. I am praying it’s just timing of pump.

If oil pressure is good----means main bearings ain't washed.
Pump timing being a lil slow or a lil fast can make one smoke depending on a number of factors during engine operation----load, no load, idle, etc.
If machine is out of warranty---run it. As long as you have power a lil oil
pumping can be lived with.
A quart a day if mower is running all day would not be too much for me.
Oil is cheap---compared to a rebuild.
One other thing, and you may have mentioned it and I over looked it.
Check your air filter. Diesel has got to have air and restricted air will make one smoke or be low powered.
Addendum---After she gets good and hot and you shut her down, how easy does she start back up?

I’m leaning to the injection pump is not calibrated correctly because the mechanic told me he put pump on but didn’t check the calibration. This has to be the reason the oil is loose. It wasn’t smoking before pump change. It was pouring white smoke everywhere since.

A John Deere mechanic can fix it. The JD 650 and 750 have the 3 cyl yanmar engines.

Yes, yes they can.
Current John Deere dealer shop rate here is $200 an hour.
That can add up quick.
