The angels are the most powerful people in the show so far (at least up to where you are) and after God left them they ran things how they pleased and they were the ones who set it where there would be a final battle between Michael and Lucifer. and since Dean and Sam are their vessels the angels make sure that they stay alive to continue the "prophecy".
and it's not necessarily just Dean and Sam who are special but it is their whole blood line and since they obviously aren't popping out any kids it makes sense to keep them alive to keep up with the "master plan"
after all that shite happens in season 5 and season 6 goes Castiel has broken away from what he once believed and it is because of the Winchesters so he is pretty much in debt to them and also he considers them his (or dean at least) to be his bestfriends for the rest of the show or whatever so he continually saves them

Yea I understand how it works. They're also just real dumb with their decisions all the time
