Machines were artificially inseminating and breeding the humans for batteries.

From the imagery of the first one, they just grew humans like corn. And had tender robots in the field.

I dont know if the games or comics went into exact details but dollars to donuts each tender bot probably had a few harvested ovaries and semen samples in , and planted a baby in a pod after a certain bit.

The trick is how do families and pregnancy work?

Infidelity?

Was your kid, your kid or was it just the tender's closest approximate with genetic material on hand?

Did you have a kid before it reached a certain age or was it just a place holder simulation?

Honest guess

I always thought that when machines took over they collected DNA from everyone alive. They grew babies based on this DNA. That is how Neo was constantly coming about. His DNA was grown repeatedly. I would guess the same is true for everyone else not born naturally in good old Zion.

Granted no matter how you want to think about it Neo was always the same person just with different personalities so you either have to believe in the Prophecy and therefor god or that machines were recycling DNA.

I suspect that the 1st human born Neo programmed a Matrix for VR use and machines took over. That is how he had so much control. I have nothing for why he could stop them outside the Matrix tho. So there is a glaring flaw in my theory.
