From what we're hearing, the aftermath of the events in MOS will play heavily in Batman V Superman. Word is that Aquaman's presence will have to do with the device that was destroying the Indian Ocean.
So it doesn't seem to be a case of X happened and we're going to pretend that it didn't effect the rest of the characters in the continuity.
There's just as much "Where the frick were they?" in the Marvel movies. The President being kidnapped and Washington D.C. under attack seem like reasons for most superheroes to at least put in an appearance. But that's how it goes in the comics and how it will go in the movies, whether it's DC or Marvel.
