The Halloween one with Jennifer Love Hewitt in her prime is always a classic.
This episode always had me rolling, probably the funniest one I've seen.

Plenty.
Everyone here seems to have a hard-on for the John Adams Killer/Jennifer Love Fefferman episode.
It's really good but there's a ton of other great episodes.

When Corey stays up late with his dad to watch the Phillies game, the Italian mobsters episode.

I like the one where Shawn makes a poor decision/starts to lose his direction and Corey, Feeney and his family talk some sense into him.
Yeah, that one.
Yeah, that one.

If you are a fan of Corey and Topanga's relationship, then its got to be the one where they get back together in the park.
One of mine is when the crazy girl writes the songs about Eric.
Shallow Boy
And who could forget the classic, Maladjusted woman hating loser freak.
Hes a loser freak, loser freak,
hes a maladjusted loser freak,
hes a woman hating maladjusted loser freak.
...and he doesn't like girls, cause he's afraid of them.
i think he likes boys if you know what I'm sayin.

All of them. Can't have a favorite.
However I like the alternate reality episodes.
-Cory goes back to the 50s
-The WW2 episode where Cory forgets who he is and becomes a painter
-Topanga goes through a portal to Shangrila and forgets who she is
Also: the pranks war; the one where Cory and Shawn help hook feeny up with the dean because they have a bake sale that is pretty funny; the one like the Truman show; the Disney world episode because let's be honest those were always great on TGIF
The snowed in episode where Shawn and Cory lose feenys watch from his dead wife has some great character development.
