Rodgers would not be nearly the QB he is today if San Fran drafted him first.
We would have seen rookie and early year magnified big time. Furthermore, he likely would have had a slowed development with the constant changing of coordinators and offensive schemes.
If Smith is healthy to play, then he definitely should. He is playing terrific.

He's playing terrific because they don't ask him to win games by passing. Kaep has much higher upside.

Alex Smith season stats:
104.1 passer rating - fifth in NFL
70% completion - first in NFL
7.98 YPA - tied for third in NFL
The biggest difference between Smith and the elite QB's is the frequency of passes they throw. Smith is just as efficient as them, but he only averages 24 attempts a game where as Peyton averages 37+ passes with the same efficiency. That is where Peyton is the (arguably) best QB in the league. The truly elite quarterbacks can throw it can 40 times with stifling efficiency where as Alex Smith and RG3 can do it, but they only make 20-25 attempts.

You kind of proved my point. Alex Smith will never be able to be a top quarterback without an outstanding running game. Make him throw 35+ times a game and he will show his true abilities as a QB.
