I didnt really read your options.
I always assumed at the end of the season, #1 would play #4 and #2 would play #3.
Then the winners of those two games would play in the +1.
Those 4 teams would be the only 4 eligible to win MNC.

I prefer a "Final 4". Seed the Top 4 teams and play them down (1 v 4, 2 v 3) with the winners meeting.

No because under the old system, it was highly unlikely that there would be a title game in the one of the bowls because of the tie ins.
It was when Miami became a power that a bowl game being the title game became more common because they didn't have a tie in. Besides that pretty much the only chance was if the Big 10 and Pac 10 had the 1-2 teams and could meet in the Rose. Or if ND was 1 or 2.

How is it the most fair way??? No way is it more fair than a 1 vs 4 and 2 vs 3 format.
Under the #3 format, it is possible that #1 would have to play #2 in a BCS Bowl, while the #3 team could play a low ranked, 8-4 Big East champ.
Why should the #1 team have to beat the #2 to play in a championship, while the #3 team gets to play an 8-4 Big East team to play in the championship?
How is that possibly more fair than 1 vs 4 taking on the winner of 2 vs 3???
