See My Team Is Better Than Your Team for how this works in football. Each season gets some FCS over FBS wins, DII over FCS, and DIII over DII (sometimes DIII over FCS). So some DIII schools have transitive wins over Alabama or Georgia last season.

Northwest Missouri State almost beat #4 Duke(!) at Cameron Indoor a few years ago, so yes the answer to your question is absolutely.

In the mid 2000's Wisconsin-Stevens Point won back to back D3 titles in basketball. In one of those years they played Marquette in an early season "exhibition" game and pushed them to the end. Travis Diener went off in that game and was the difference with Marquette winning by about 10. Steve Novak was also on that team so they had two guys (Novak, Diener) who spent some time in the NBA.
The caveat to this is that those UW-Stevens Point teams were ridiculously good and are considered by many to be the best D3 teams in history. So yes, even a D3 team can compete with and could beat a D1 team from a major conference.
