I look at it this way, in both college and the NFL... The systems are not about deciding the best team, they are about deciding a CHAMPION.

In 2003 the system that everyone agreed to play under determined OU to be worthy of playing in the title game. I don't necessarily agree, but that is the system.

In 2007 LSU had two losses and the system decided they were worthy, and they were the champion.

Same in the NFL the system decides who is worthy to play in the playoffs, then the Super Bowl winner is the champion. Not necessarily the best team, but the champion.

Apples and oranges when comparing NFL to college. Not a good example.
