I read up on the storyline without spoilers, as I've never played any Shin Megami/Persona games, and they seem pretty deep. The freaking boss on the SNES version was Yahweh!

Yes, the storylines in every game are very strong and usually very involved. I would recommend starting out with some of the newer titles though, as they're easier to get into for those new to the series.

What are the differences in SMT: Persona 3 and Persona 3:FES? Are they the same game?

Yes and no. SMT: Persona 3 was released and they followed it up 2 years later with an epilogue and adding/fixing some of the content.
They did it like this, because up until that game, they were never very successful. Persona 3 (and 4) both got very popular and they were able to fine tune.
If you have an option, you most definitely go for Persona 3: FES.
