Always the usual suspects of pollution and habitat destruction, with dams being a big issue with them.

There were issues with overexploitation in the past because of harvest for pearls and the pearl-button industry.

In the late 80s I worked for a consulting engineering company in BR, and one of the projects I worked involved a fertilizer plant in the midwest, on a river, that was endangering a mussel species on the river banks with their phosphate discharge pipe.

The solution was to extend the discharge pipe to the middle of the river so less of the phosphates reached the banks.
