I think they could have if they didn’t try to tell a humans win story. The story has only one logical conclusion, AI control. Humans have no hope of surviving in that world.
The whole Agent Smith becoming some unstoppable force was a really dumb story arch to add to it. He should have just stayed destroyed.

This would have helped. The human/machine dynamic was better without superpowered Smith.
They tried to get too complex, IMO. 3 movies of straightforward human/machine conflict for supremacy would have been fine. That's what drew people in to begin with.
I don't think the humans had to lose. It would have been more compelling if the humans had to try to use Neo's power in the Matrix to defeat the machines. The humans were destined to lose in the real world, but a plot line where they draw the machines into the Matrix to use Neo to defeat them there could have worked.
